This guide describes how to use the FreeStyle™ application to view and analyze raw data. It
provides information about functionality using the multiple FreeStyle toolbar commands.
To open the FreeStyle application
From the Microsoft™ Windows™ taskbar, choose Start > All Programs >
Thermo FreeStyle > FreeStyle.

License Activation and Deactivation
Use the Thermo Scientific Product Licensing wizard to activate or deactivate the FreeStyle
application. To activate the FreeStyle application, you must have an activation code from
Thermo Fisher Scientific. You must deactivate the FreeStyle application before you transfer
the license to another computer.
To open the Product Licensing wizard
1. Open the FreeStyle application.
2. Choose File > About FreeStyle to display the License Activation wizard.
3. Click Activate (Deactivate) to start the activation or deactivation processes, as applicable.

Introduction
Use the FreeStyle application to visualize and analyze data. With the FreeStyle application,
you can display chromatograms and spectra, detect chromatogram peaks, search libraries,
simulate spectra, subtract background spectra, apply filters, annotate plots, create and save
layouts, and view instrument parameters as they changed during the acquisition.
Using animations, this guide provides the following procedures to show important features of
the FreeStyle application.
To see a demonstration of arranging views with the mouse
To create a sequence of raw data files
To compare chromatogram traces
To display extracted ion chromatograms
To add peaks to the peak list by automatic peak detection
To manually add peaks to and remove peaks from the peak list
To display mass spectra
To average spectra
To subtract background spectra
To perform a library search
To determine the elemental composition

Using the FreeStyle Window
You use the toolbars, views, and Info Bar pages of the FreeStyle window to operate the
FreeStyle application.
Figure 1 shows the FreeStyle default window. The default window displays the Peak Detection
and Detector Type pages in the Info Bar to the left and the Chromatogram, Spectrum, and
Active Traces views in the main display area.

FreeStyle Workspaces and Templates
The workspace is the area of the FreeStyle window that displays your data (see Figure 1). All
data in a workspace is linked to a single time base, provided by the Chromatogram view. The
FreeStyle application creates a new workspace whenever you open a raw data file or a sequence
of raw data files.
To create a new workspace
1. Choose File > New Workspace.
2. Select a raw data file or sequence.
To create multiple workspaces
1. Choose File > New Workspace.
2. Select multiple raw data files.
3. Drag and drop the files in the FreeStyle window.
The FreeStyle application creates a separate workspace for each raw data file.

A template contains the settings that define the workspace. The template specifies what views
are in the workspace, how the views are arranged, and what labeling the views contain. The
template also specifies which pages the Info Bar initially displays. For future use, you can
name the template and save it as an XML file, or save it as the default template.
To name the template and save it as an XML file
1. Click the Workspace Options tab to display the Workspace Options toolbar.
2. Click Save As in the Layouts area (see Figure 2).
3. Name the template and click Save.
To apply a saved template
1. Click the Workspace Options tab to display the Workspace Options toolbar.
2. Click Apply in the Layouts area of the toolbar (see Figure 2) to display the DataBrowser
Templa t es dia l o g box .
3. Select a template and click OK.
To save the template as the default template
1. Click the Workspace Options tab to display the Workspace Options toolbar.
2. Click Save As Default in the Layouts area of the toolbar (see Figure 2).
To apply the default template
1. Click the Workspace Options tab to display the Workspace Options toolbar.
2. Click Apply Default in the Layouts area of the toolbar (see Figure 2).
To restore the factory default template
1. Click File to open the File menu.
2. In the lower right, click FreeStyle Options to display the Default Options Configuration
dialog box.
3. Click Revert to Factory Default Template.
The “Factory Default Template Page” on page 117 shows the factory default settings.

Use the Workspace Options toolbar commands to create and customize workspaces.
Figure 2 shows the Workspace Options toolbar.

The Workspace Options toolbar has these commands.

Command Description
Create
New Workspace Displays the Open Raw File dialog box. You create a workspace by
opening a raw data file or sequence. A workspace contains all the
information that is in a raw data file or sequence.
Clone Workspace Makes a copy of the active workspace.
Create Sequence Opens the Create Sequence dialog box. Use the Create Sequence
dialog box to build a sequence from raw data files.
Workspace
Active Traces Displays the Active Traces View, where you select which
chromatogram traces to display and how to filter them.
Chromatogram Displays the Chromatogram View, where you view the
chromatogram traces of the selected raw data files.
Spectrum Displays the Spectrum View, where you display the spectrum for the
chosen retention time and scan number.

To display the Workspace Options toolbar
Click the Workspace Options tab.
Report
Scan Header Displays the Scan Header View, where you view the scan header of
the active raw data file. Click the chromatogram trace to display the
scan header for the chosen retention time and scan number.
Spectrum List Displays the Spectrum List View, where you view spectral peak
information in a table. Click the chromatogram trace to display the
spectrum list for the chosen retention time and scan number.
Status Log Displays the Status Log View, where you view mass spectrometer
readback parameters. Click the chromatogram trace to display the
status log for the chosen retention time and scan number.
Instrument Method Displays the Instrument Method View, where you view the
instrument method parameters that the instrument used to obtain
the raw data file.
Tune Method Displays the Tune Me t h o d V i e w , where you view the tune method
parameters that the instrument used to obtain the raw data file.
Sample Information Displays the Sample Information View, where you view
sample-specific information.
Layouts
Save As Default Saves the layout template as the default template,
DefaultTemplate.xml.
Save As Saves the layout template as an XML file.
Apply Default Applies the default layout template, DefaultTemplate.xml.
Apply Opens the DataBrowser Templates dialog box, where you select a
layout template that you saved previously.
Exports
Workspace As Opens the Copy to Clipboard/Export dialog box, where you specify
settings for printing the workspace or for copying it to the
Clipboard.
Selection As Opens the Copy to Clipboard/Export dialog box, where you specify
settings for printing the selection, for exporting it to a CSV file, or
for copying it to the Clipboard.

Use the toolbar commands of the FreeStyle window to display views and to perform FreeStyle

FreeStyle Views
A view is a cell in the workspace. Use the FreeStyle views to display results and to open lists for
entering parameters or selecting options. You can use the mouse to arrange views in the
workspace of the FreeStyle application.

To arrange views with the mouse
1. Click the title bar of the view you want to move and hold down the mouse key.
2. Drag the title bar to a second view until the View Arranger tool appears.
3. Do one of the following:
To place the first view above the second view, drag the title bar to the up icon, ,
and release the mouse button.
To place the first view below the second view, drag the title bar to the down icon,
, and release the mouse button.
To place the first view to the left of the second view, drag the title bar to the left icon,
, and release the mouse button.
To place the first view to the right of the second view, drag the title bar to the right
icon, , and release the mouse button.
–or–
To make both views tabbed, drag the title bar to the tabs icon, , and release the
mouse button.
The FreeStyle application displays the first view and creates a tab for the second view.
4. To save the template as an XML file, click Save As on the Workspace Options toolbar.
The Save Settings dialog box appears.
5. Enter a name for the template in the File Name box and click Save.
The following stepped animation shows how to use the mouse to arrange views.
