Welcome to the Applied Biosystems Expression Console Software (v.1.4) User
Guide. The software provides signal estimation and QC functionality for the
GeneChip Expression Arrays.
The Expression Console Software allows users to:
Generate probe set summarization (CHP) les from feature intensity (CEL) les
for:

Gene Arrays
Exon Arrays
miRNA Arrays
Human Transcriptome Arrays
Capture a standard set of metrics for evaluating the success of the individual
hybridizations for Expression Arrays
Identify outlier samples in the data set
The Expression Console Software is targeted for research personnel (such as
laboratory technicians, research associates, and scientists) analyzing GeneChip data.
Introduction
The Expression Console Software provides an easy way to create summarized
expression values (CHP les) for individual les or collections of Expression Array
feature intensity (CEL) les. In addition to CHP writing, the Expression Console
Software application also produces a collection of QC metrics for evaluating the
success of hybridizations. The user denes thresholds for these metrics and the
software highlights the metrics that do not meet the dened thresholds. In addition,
the CHP les are highlighted in the study table, if they have any metrics outside of the
dened thresholds. Individual QC metrics for each labeling technique are discussed
in Chapter 9, “Viewing QC and analysis results data“.

The Expression Console Software application contains graphic capabilities for visual
inspection of the hybridization results. To identify outliers, the application is designed
to display:
Line graphs for individual or collections of metrics or probe sets
Box plots for signal distributions before or after normalization
MvA plots for signal distributions
Heat maps for correlation matrices
Note: The Expression Console Software application is not a secondary analysis
package. However, it does create the CHP les required for Transcriptome Analysis
Console (TAC), and secondary analysis packages from the GeneChip Compatible
Program.
New features in this version of Expression Console Software v1.4 include:

The Expression Console Software is a stand-alone application. It can be installed on
computers that have GeneChip Operating System (GCOS) software, GeneChip
Command Console Software, or neither.
Software and hardware requirements
The table below (Table 1) show the operating systems that the Expression Console
Software is supported on and the recommended minimum requirements. The larger
data le size associated with Exon Array data should be taken into account when
calculating the necessary available disk space requirement.

Installation instructions
To install the Expression Console Software:
1. Go to our web site and download the software.
2. Unzip the downloaded software package.
3. Double-click ECx64.exe to install the software.
4. Follow the directions provided by the installer.
Note: If there is a previous version of Expression Console Software installed, the
installation software prompts the user to remove it before installing the new version.
The software needs to be congured before it can be used. Conguration requires:

Setting up a profile
A prole is used as a method to group options and parameters so that those
parameters can be used again. The Expression Console Software provides tools for:

1. Open the Expression Console Software application by selecting
Start4Programs4Aymetrix4Expression Console.
The Expression Console Software window opens with the User Prole dialog
box displayed.
2. Type in a name for your prole and click OK.
By entering a prole name, you retain the specic analysis seings and quality
control thresholds for each prole entered.
A list of previously created proles, if any, are found in the drop-down menu on the
Prole Information dialog box.
Note: You can select a dierent prole without terminating the program, but the
current study must be closed to open another prole
1. Do one of the following:
Click the Select user prole buon.
From the Edit menu, Select Change User Prole.
In the Toolbox, select Conguration4Specify User Prole.

The User Prole dialog box opens. (Figure 2)

2. Select a prole name from the drop-down list, or enter a new prole name.
3. Click OK.
The selected or created user prole is used by the software.

4. Highlight the prole to be removed.
5. Click Delete.

After creating or selecting the user prole, the Expression Console Software opens
(Figure 4). The components of the software interface are introduced below.

The Workow Toolbox (Figure 5) provides a convenient way to access the functions of
the Expression Console Software.

To disable this view, go to the Window menu and select Hide Status Messages
Window (Figure 8).

The Status bar at the boom of the Expression Console Software window (Figure 9)
displays information on the path to library les and the user prole.

Using library files
The Expression Console software requires information stored in library les (array
types) to analyze the CEL les generated by GCOS or GeneChip Command
Console (AGCC) software. These les are available and can be downloaded within
the Expression Console application.

When you click OK in the User Prole Information window the rst time (Figure 10),
a dialog box opens asking you to direct the software to your GeneChip library les
folder (Figure 10). You can select any location for the library les folder.

Note: You can select any location for the library les folder. However, once you direct
the software to the folder location, do not place any library les in a subfolder. The
Expression Console Software application cannot nd library les in a subfolder!
Note: If the GeneChip Command Console Software is installed on your system,
the Expression Console Software application defaults to the les in
C:\Command_Console\Library.
Note: Expression Console downloads library les from NetAx Analysis Center,
but these les are not registered with the Command Console Software and are not
sucient to scan arrays.

The Browse for Folder dialog box can also be opened to designate a new library
folder:
Select Edit4Set library path.
The Browse for Folder dialog box opens (Figure 10).
Library les can be downloaded from the NetAx Analysis Center.
1. Select File4Download Library Files.
A dialog box opens requesting your account information for the
NetAx Analysis Center (Figure 11).
To obtain a NetAx Analysis Center account, contact thermosher.com/
support.

2. Enter your registered email address and password.
The NetAx Library Files window opens (Figure 12). This window contains a
complete list of library les that can be downloaded. Library les previously
downloaded are marked currently installed.

3. Check the library les needed and click the Download buon.
The appropriate les are downloaded to the folder you previously indicated. The
green status bar at the boom of the window highlights during the download
process.
If the Abort buon is selected, the download process stops with a message
indicating which library les failed to download.
Missing library files
When you create a new study and add CEL/CHP les that do not have corresponding
library les loaded in the correct folder, you will be prompted to download the
appropriate library les.
